The game rules aren't very clear on whether this should be allowed in the first place. On the one hand, the bonus says to exchange from your *reserve* (which would disallow Amulet of Water). On the other hand, energy tokens on Amulet of Water can be *used as if* they are part of your reserve. So the question is really whether the bonus counts as "using" those tokens.

Before the major interface update, the bonus was interpreted as "discard 2 energy tokens, gain 2 energy tokens" which did work with Amulet of Water (but the tokens you gained where always added to your reserve) and there were also some players saying that this shouldn't be allowed...

So unless somebody gives me an authoritative answer on how this works according to the rules, I'm going to close this as "not a bug".
