No, this is against the rules. See page 13, section on Mental Notes.
"Other than placing Mental Notes, the Rogue Agents may not take notes or otherwise record information they’ve received. A total of 15 Mental Note tokens can be on the board, so the Rogue Agents must use them wisely."

I haven't completed a game yet. The feature card itself should remain visible to the rogue agents after it's revealed (via shakedown). If that's not happening, then it's a bug. But the specific spaces where features were collected cannot be "marked".
